Surah Al taubah The repentence

Salam

I need some help here regarding this surah, because lot of controversary regarding find them and ambush and kill them etc in the surah. I read a tafsir and it said the prophet after entered mecca peacefully. Told people it is so crystal clear and they should accept islam, but some didnt the pagans and they where found and killed, The tafsir said either accept or die than it related that. Just like previous nations where destroyed by Allahs wrath like people of nuh and etc,, but the mentioned rasuallah saw was sent to fight till they accept islam. Is this the case just for the meccan period when he was a live.

While i was reading the surah i came across where Allah says he does not way pagans to be in charge of the masjif al haram, which they whre before or they should repent by salah and zakat. What i think the surah is telling us that from mecca and madinah Allah swt wanted know pagans in these citites.

Could someone please help and make me understnad the repentence surah better and why it was revelaed

That ruling only applies on the pagans of mecca at that time.
